How about Johnny Cage lives, classic Sub-Zero lives and actually does kill Scorpion's family, Quan Chi is in the tournament and so he's unable to assist Shinnok, Blaze is killed on the bridge and Liu Kang does not win the tournament and instead goes with Kung Lao to destroy the dragon egg, which is not guarded since Blaze is dead, and Jax not only has bionic arms but almost all of his body iss bionic.

Not bad, it will be cool to not kill off Johnny Cage for change. Just this one time 
Sub-Zero was in the Netherrealm during Mythologies Sub-Zero which is not affected by Raiden's message. So I guess he got corrupted enough to kill Scorpion's family and clan members. I however think that this is to big change of the story line.
I believe that they will stay away from the post trilogy story lines. They already have to much story to deal with. It's MK1 + MKII + MK3 + UMK3 + MKT.
